So... how exactly do designers design websites?

    Hi.
How are professional websites made nowadays?
Are they made from 0? Like, with code?
Or are they made with website builders like, say, weebly?
*If they are made with website builders, what is a website builder that can integrate Javascript? I haven't found one yet. Will I have access to the code of my website after I buy the domain?

I'm not a designer, but it varies. While we generally don't recommend website builders such as Wix or Weebly, a lot of people use WordPress to build their sites (NOT a recommendation, as I'm the biggest critic of WP on here). Some are built from scratch.

It really depends on who you are, what your business is, and what you want to do with your site.

Im with the Game on not recommending website builders. As far as is WP a good recommendation I will leave that to be argued. I personally dont use it and this is because of things I have read and noticed while lightly experimenting with it to understand how CMS' work.

When i first started I thought my best bet was to get into photoshop and design the look of the site. Through experience tho I have found that after doing a quick wireframe the best thing to do is start programming the functionality. Knowing what functions a website should do is more important than what color palette is chosen. Css is a lot easier to manipulate to work how you want than Js is. It does really depend on what it is you are trying to accomplish and your level of expertise. You may need to program it by hand 100% or you may be able to get away with using plugins or using scripts others have created granted they allow it and you have the correct license. I prefer to use as little outside sources as possible and code things myself so I know how they work and can fix compatibility problems that may occur, like if one script doesn't play nice with another.

I write any sites i do from the ground up, i've been meaning to make a basic wordpress theme to use for content management.

I have noticed a lot of 'web designers' these days just find a pretty wordpress theme and set it up for their customers, there's no real design work going into it.

...which is one of my many criticisms of WP. It has created a cottage industry staffed by people who don't know how to actually code things.
