    If I have one site in my root directory (prblic_html) and a second site in a sub directory (public_html/subdir), and the sub directory has its own domain name, will that site be crawled by the search engines as if it is part of the main website? Should they be seperated somehow?

    Im not sure if I should deny access to the sub directory in my main sites robots.txt file or not.

    I think I want them both ranked seperatly, unless it would be better together?

    The engine won't know your subdomain exists; it can't pick it up on its own.

    A more complicated answer: I don't believe search engines will dig your primary domain, attempt to find all CNAME records, and then index those results. If it does, then that's bad given some subdomains here shouldn't be indexed.
