your root would be "http://www.yourdomain.com/"
and the reason would be so that the search engines don't index the index page a second time by following the link - this could create duplicate content issues.

Hmm... OK... but can it cause any other issues? Because it seems like a lot of work to fix all the links then. :-)
no... but in the grander scheme... a search engine will give higher precedence (ranking points ) to a site that internally link to the root... as opposed to a page...
Search engines expect you to follow some unwritten rules.... this is one that is talked about at SES ( every time I've ever been )... so it must be important to them...
You should just find an editor to to a "find / replace " of anything in the site that references the root that way...
Alright. I'll fix it next time I'm editing the site.
Notepad++ (free download) has a great Search feature where you can search whole directories for specific text and replace it in all files where it is found.

I have noteoad++ but how do i use that feature?
CTRL+F, then select the "Find in files" tab. There's a checkbox for the feature you're looking for.
