For my navigation I set it up so when you hover over the button, using the css :hover effect it will change pictures, So my question is how can i set up jquery to give it a better effect, like fade in or something. But still have the css :hover effect so it gives it a effect if the person does not have javascript on. Is this possible or what am i missing?

I'm sure it is possible but (and I know this is the JavaScript section but bear with me) it's becoming more and more common to achieve affects like this using CSS, with the new transition attributes. It allows you do things like this really easily and without the need for JavaAcript, or a big library like jQuery which is particularly beneficial in cases where you're not using jQuery for anything else.
